They only get created when updating to a new version. Unfortunately there isn't a command line option for backing up the FileSeek settings, but you can just do a regular registry backup in a batch file like so:

regedit /e c:\backup.reg "HKEY_CURRENT_USER\Software\Binary Fortress Software\FileSeek"
